Is it ok to put a bit of stress on something assembled with clecos? I was asked if it was ok to taxi an aircraft with the rear fuselage still mostly clecos and I don't have a clue if this can damage anything.

I would say it's a bad idea. Clecos don't hold nearly as securely as rivets. They're fine when used as intended, but vibration and bouncing around would wiggle them around and possibly elongate the holes.
