What is the best and readily available product for sealing the lexan skylights to the aluminum riveted frames and the windhield to the fiberglass molding and lexan windsheild.
I have heard Bostik 1100 FS urethane sealant mentioned, but that is not readily available. Some have suggested using a GE silcon sealant. I understand it has been suggested it should be a sealant that stays plyable and could be easily removed. Not that I am planning to take these parts off.

Be careful with silicones, paint will never adhere to the area. I used a polyurethane sealant (black) that is paintable. Still flexible to the touch after two years: http://www.loctiteproducts.com/p/pl_seal_dws/overview/Loctite-PL-S40-Polyurethane-Window-Door-and-Siding-Sealant.htm

3M also makes a windshield sealant but boy is it ever nasty stuff to work with.

There is a commercially available product called lexel, which I've used successfully in the past on both Plexiglas and Lexan. I've bought it at HD or Lowe's in the past.

I suggest one of the polysulfide windshield/window sealants like 3M Aerospace Sealant AC-251. It's made for exactly what you describe. Mask off 1/8" on each side of the joint, mix it up and brush it over the gap with a 1/2 length acid brush. Pull off the tape, let it sit overnight and voila! Won't have to worry with it again. Wear gloves cause it takes ~2 months to get it off your hands.

Thanks for the suggestions. What about using a butyl sealant /calking, like used on glass window frames?
