+1 for Jeff's advice...the chemicals in Poly-Fiber will likely readily dissolve the Stewart Systems paint.
Holes cut by a waterjet also have a rough surface finish and taper slightly, especially if the material is thick. Be sure to leave enough material to ream the hole to final size.
What's wrong with scotchbrite? Lots of factory-built airplanes have parts roughed up with scotchbrite wheels before primer is applied.
AN fittings are the standard for aircraft in the U.S. You won't find many people here using metric fittings.
I don't know of too many aircraft manufacturers using Pro-E; in fact, I can't think of any. CATIA is pretty much the industry standard at this point.
I am not aware of any STC that lets you put Imron over fabric, and that paint is likely part of your problem. It gets very hard and brittle after some years, which is not a problem on a car body...
